The upper pivot shaft is part of the clutch pedal. The clutch pedal / shaft assembly should pull straight out the side of the pedal hanger. That in turn should allow the brake pedal to drop down out of the hanger.
First, check to see if there's still any linkage hooked up to the clutch pedal that could be keeping it from sliding all the way out.
The pedals pivot on nylon bushings. But after years of use, those bushings might have worn out and allowed the shaft to ride metal-on-metal on the hanger bracket. That could have worn grooves in the shaft, making it fetch up and not pull out as easy as it should.
