When filling the engine with water, remove the waterneck and fill with water into the engine until the thermostat is sitting in water. This also starts to backfill the radiator. Replace the waterneck and fill the radiator up. This will help to minimize air pockets in the engine during initial start up.

I do the same thing.. Remove the thermostat and fill through the intake..
