I have a new RPM Air-Gap intake & was wondering if I should smooth out the runners? Would this help or hurt? I guess I figured that smooth vs. rough would flow better. Would the same go for the runners in the cylinder heads?

no.

The roughness of the runners keeps the fuel atomized in the air. The only thing I would do to improve power is minimal pocket porting, ie, streamlining the valve guide, etc.

there are plenty of guides on the internet onhow to do it.

The exhaust, however, can be made totally smooth.
