My 68 chevy II had a vinyl top, which I removed. When removed the vinyl and stripped the paint I have found that something has obviously fallen on the roof or it has been otherwise damaged, because there is a pretty good amount of bondo that has been used. what is the best way to prepare the roof for paint, should I just bondo over top of whats already there and smooth out or what??

You're best to remove the old bondo, then start again with fresh. Old bondo can crack, and lose adhesion and come off. You don't want that under fresh bodywork.

If you can pull out (hammer out) the indentation to minimize the filler if you can. That will ensure that you will minimize any problems that you run into in the future....
